What template is used to send the order confirmation to the customer? I want to add a link in the email so that incase they dont read about it in the store, it will be listed in the email.

i can't seem to find order_conf_email_html.tpl.php file.
can you please tell me where i can find it?
That template is present in versions 2.6.5 and older. For v3x, the template file is order_email_customer_html.tpl.php:
