my window templates and stylesheet doesn't seem to apply when i'm not logged in.

Sounds like you need to set the "Default Theme" field in your store settings to the name of the theme you want to use. When you change the theme via the drop down on your cart page, it changes it for that user only. When you set it in your store settings, it sets it for all users that do not have a theme specified.
