If so by changing the orginal file that generates the email will this affect all confirmation emails wether its a paypal,money order or other payment optioned used

I did some lite editing to my e-mails. The files needed should be located in whatever theme you are using. They are:

order_notification_email.php
email_merchant_item.php
order_confirmation_email.php
order_confirmation_item.php

That should get you started...

As far as PHP, I recommend buying "Beginning PHP 4" (ISBN 1-861003-73-0). It is a GREAT book for both learning PHP and using as a reference once you really start coding. You can find a lot of links at the PHP Website (http://www.php.net/) as well!
